Early on, pirates will show up to stops on your trade route just to disrupt your trade route. They're not there to attack you to defend turf, they're just stalking another pirate, blockading a city only to prevent one pirate from trading there. The game even sometimes forces you to attack members of your own gang to make it into a city, despite the fact you've already bought passage. Every game I've ever played was designed to punish you for playing, with weird immersion-jarring stuff like this.
